Options with this notice can not be set independently from multisite instances. If you have two or more sites/blogs within your WordPress network, these options are active or inactive for all your instances.
Borlabs Cache modifies the .htaccess file which does not allow different configurations depending on the requested URL. Therefore every option which is provided with the comment "Does not work multisite independent" will always be effective for all instances (sites) of your WordPress installation.
